Hi Tom,
Occassionally, the controller needs to be turned off and then on again. This clears the internal buffer. Also, the controller should be turned on last during the instrument power on sequence.
We run our machines typically about a week (almost everyday and overnight.....yep, these machines are quite robust) before encountering a buffering error. If your system is getting this problem within a day's usage, then I think you should talk to a Shimadzu technician directly.
This is just a thought.....make sure you have ample space on the computer's hard drive, especially if you are using a PDA to acquire data over a long run, and at a high sampling rate. You may also wish to reformat the hard drive and reinstall the ClassVP software (quite drastic here, but speak to Shimadzu first). Check that all connections are secure too. Otherwise, I think that pretty much point to a hardware problem....controller, dongle, scsi board, etc.
