Aligning overlaid chroms in Empower 3??

Hello, I am trying to overlay a peptide map (so many peaks) that is slightly offset from the std. I have managed to get individual windows in "compare" to show alignment markers, position the markers, and align the chroms, but they remain in individual windows and will not transfer this alignment to the overlay? Any suggestions here?

simple offset isn't working as the difference in retention time is relative, normalizing would be great, but I can't even find the function on here...

well having spoken with technical service it appears this should work in Empower 3 but doesn't. It works in Empower 2, but is a rarely used function and it wasn't noticed that it isn't functioning in E3.
