I operate the GC/ms 5975B, it seems the drive C is full (dont know whether there is a hidden virus) but space can be obtained if I defragment. Is it advisable to do that without affecting the chemstation.

On our older systems we used to have problems because Agilent would only leave a small partition for the C drive and left most of the hard drive space as D for the data files. Too many Windows updates later and the C partition would be full. The fix was to move the partition. Our IT guy had the software to do it without reformatting the hard drive. Make sure that your data is going to D and not C and clean up your hard drive. If you can repartition without reinstalling Chemstation, do it. You will be happier.
Our newer Win7 computers are much better, with much bigger hard drives.
