sawtooth-shaped baseline

Hi,
i have a problem with a GC-MS system, a PE Clarus 500. After switching to a new computer and software version, and cleaning the source, everything works fine except the baseline gets a very regular sawtooth-like shape, like in the image below (hope it works).

The sawtooth shape is present, even worse, in all TIC traces, and so interferes badly with eh..everything.

You think this has to do with positioning the column in the ion source, or might it be software (tuning) related? I'm quite new to MS, this was the first time i took it apart all by myself. So i really want to get it to work again. :oops:
I also have a similar problem with my Micromass Platform LC mass spect detector. Any light on it would be greatly appreciated.
What masses constitute the peaks, relative to the baseline?
