I'm an LC person rather than GC, using Chemstation B.03 and B.04 (various versions), so what I'm writing might be trash:
Do you mean that when you select "calibration, new calibration table", irrespective of whether you check automatic or manual set-up, Chemstation returns a blank, empty calibration table window with no table, or do you mean that you don't actually get anything at all, not even the blank, empty calibration table window?
Sorry to be a bit dense, I'm just having difficulties understanding exactly where the problem is.
If you are getting a calibration table window but it doesn't have any peaks in it, then (a) it's normal that you've lost your old calibration table, as the act of creating a new one destroys the old; (b) a total lack of peaks being found, when using the automatic creation of a table, might mean Chemstation has failed to integrate anything. Check the default integration parameters are actually sufficient to find peaks in your chromatograms.
