We cleaned the EI source and then reinstalled it,
When powered the Quad temperatures started to increase as usual, but at the moment of open the Instrument MS parameters to run Bake Out, starts to flash errors, Faults and cleared, and the temperatures decrease,
We checked several times that we have connected all the wires correclty and the filaments seem fine,

Have you tried to let the Quad and Source temperatures come to setpoint and stabilize before trying to do the Bake Out? Just wondering if the thermocouples are not faulting as the temperature is reached.
The filament shouldn't be the problem unless you try to turn on the filament during bake out. If the problem begins when the filaments are turned on it could be the small circuit board at the front of the side door outside that feeds through to the source wires, I had one of those go bad and make strange problems happen.
What errors is it reporting?

If the MS goes into a fault state it will turn off the heated zones. Check the mslogbk (d:\masshunter\gcms\1\mslogbk.htm or click the log book icon in the software.)
You can also check the MS status and try to see what the error is.
Due to the order of steps you describe I suspect you have a lens shorted or not connected, filament not connected, or an external cable is not seated properly.
Check the logbook and see if it has anything helpful, if it doesn't try reassembling the source and checking all the source connections before anything else.
If one of the lenses is shorted to the ion body it would cause this type of problem.
