I was wondering if anybody has had experience using a HPLC column switcher in conjunction with a LC-MS to track impurity peaks while trying to find the best column under a given set of conditions. This is done routinely with LC-UV, but is there any reason why this would not work with a MS?

It will work with MS as well. As a matter of fact, there are people out there that have done this. The only thing that you need to be aware of is that column may show bleed in MS, and you either do not use these columns or you need to find a way around this.
