Comparing separations (selectivity) in gradient conditions

I'm exploring the separation of two compounds under a number of different column/mobile phase combinations. These analyses are performed under identical gradient conditions (same column size, flowrate, etc.). I'm planning to evaluate the various conditions by calculating the difference in retention times for the two peaks. I'm assuming I can't use the standard selectivity/alpha calculation. Has anyone run into this issue or does anyone have any other suggestions.
