We have a QP2010 too.
the turbo pump number 1( because it has two) Just failed last week after four years of use .....and yours?.
I usually perform autotunig with a DB or HP 30m x 0.25 x 0.25 and results good. To do autotuning with a wide bore or megabore column is run in trouble because there isnt enough vacuum level.

I've been running a QP2010 for about 2 years now and have had no problems with the turbomolecular pumps.

I have been using a QP2010 for two years with no vacuum problems. Perhaps your problems with dirty source and "gain" changes are related to a bad column. I'd recommend using a low bleed column made for GC/MS.
