Difference between API source and Waters HPLC-MS source

Now we have these two types of instruments ,and I want to compare the difference between them .We have three Waters HPLC-MS instruments since three years ,long before we purchase a new LC-MS with Agilent 1200 HPLC and API 4000 MS to do bioanalytical research. But now we get problems with the new-bought instrument ,so I want to ask a question:
Is there somebody able to tell me the answer?
