I am trying to distinguish between a survey scan on a triple quad and data dependent MS/MS on a finnigan ion trap. I fully understand the data dependent MS/MS on a trap but have never performed a survey scan on a triple. My main question is - do yo have to specify the masses that you want to perform MS/MS on on a triple survey scan or does it pick the ions for you based on user settings such as threshold.

Not that familiar with the way Finegan run it, but I believe Survey Scan is only scanning with the first quadrupole and not fragmenting any ions. You don't need to specifiy ions of interest as this is often used when you don't know precisely what is present. It does use threshold settings to select, which ions may then be chosen for subsequent fragmentation.
Hope that's clear.
