Agilent 1100 ALS issues with vial move and placement

I have an old Agilent 1100 HPLC with an ALS that I am running with EZChrom software. It seems that at times the software gets lost, for lack of a better word and forgets where it has put vials or whether or not it has discarded vials. So, about every 50 runs or so, the ALS attempts to place a vial on top of one that is already in the main autosampler tray from the external EZChrom tray. Also, the ALS arm seems to be ever so slightly out of alignment and the needle punctures my vials right near the edge of the septa. We've called Agilent and they say it is a software issue, so they won't come out and help. Any ideas?

I am not sure about the external tray problem, but the needle and arm alignment setpoints I believe are stored in the auto sampler itself. With Chemstation there is a window in the diagnostics to align the arm, but if you have the hand held controller I think you can run the same alignment from that also.
