Carrier Gas ran out Mid-Run

We have an SRI 8610C with FID and ECD, and a home engineered autosampler that can run up to 250 samples. During a run our carrier gas N2 ran out at 11 bottles. Yes I know I should have checked to make sure we had enough gas for 250 samples and that I wasn't even close. It ran for an additional 20 samples. Our column temp is only 47 celcius. Now that we have installed a new tank of N2 our methane peak looks normal but there is no CO2, but it appears to be coming out later in the beginning of the next sample. Our ECD is also garbage. There are large peak areas at the beginning of each sample and then it flat lines. I don't know if I damaged the columns and need to replace them or if there are there issues and shelling out for new columns would just be a waste.

It depends on the column phase, but i doubt you can damage any column under 50°C without carrier.
It's probably just dirty and needs to be flushed/baked.
