I'm having a strange problem with AMDIS. I am using LIB2NIST to import an Agilent library into .MSP format.

When I load the library and examine it in Analyze->Settings->Library->View, I can see the correct spectrum both as a spectrum and as text, from (for example) m/z 40 through 142, but when I try to Analyze my data, I get poor matches, and in the library display it appears that AMDIS is not using any spectral data higher than m/z 98. Everything greater than 98 is missing. Does anyone know what I am doing wrong?
Answered my own question. You have to use the switch /KeepAbund when converting an Agilent library. Non-integer abundances apparently confuse AMDIS.
