Is it possible?
I'm not talking about different compounds inside the same sample, I'm talking about 3 different calibration curves (3 sample sets) but assigning different compounds to different sample sets, is it possible?

I think when you open the method which contains the calibration information, it applies to all the samples in the batch. You could open method #1 and report the samples that pertain to that, then open method #2 and print the appropriate samples, then method #3. But when you save the batch it will only have one method attached to that batch, whichever one is applied at the time it is saved.
If the compound list is different in each set, you could develop a quant method that contained all three sets of compounds and update the compounds that are in each standard as appropriate, then you would only need one method for all the different samples.

This is kind-of what I have been doing, and is a huge headache.

That's what I'm trying to do but I don't know how exactly.
