Can anyone recommend good training courses for:
General LCMS theory/data analysis
General troubleshooting/operational parameters
Xcalibur software

Knowing what country you are in would help to narrow things down a bit.

IF you're in North America, we have a two-day course that covers principles and troubleshooting:

The manufacturer (Thermo) is probably the best bet for training on the Xcalibur software.
