book recommendation---for industy and more

Could you recommend some good books which discussion how the LC-MS/MS is used to identify, characterize and quantify drugs and biomoleculse (peptide/protein). Such as details about how a peptide sequence is analyzed by current industy. Thanks a lot.
By the way, here is a very specific question: when a ms/ms (say tripleQuad, API 2000) is used to sequence a peptide, what experiments do you usually do?
Does tripleQuad capable to tell you which amino acid is exactly connected to which amino acid?
or you only can get some fragment information by breaking the peptide in the collision cell and try to solve the puzzle with these pieces of information?
If this is true, what is the max number of amino acids you could resolve without liberary search?
What liberary can be used with API 2000? how much it may cost?
