Does anyone have experience with using a reversed phase Amide column? It seems that it takes a long time for the column to come ready for use - excessively long time required for conditioning, is this typical for this phase or should I be looking for something else. The mobile phase is 65:35 ACN:Water with a gradient to 100% ACN.

Nope, I've not observed anything such you have experienced with either the RP-Amide or its superficially-porous cousin, the "Express" version, nor with the Bonus-RP from Agilent. Is your injection solvent "weaker" in elution strength than 65:35 ACN/water?

I agree with Matt.
