first I have to apologize. Mass spectrometry is not my area of expertise. However I´m trying to learn.
So we have an LTQ Orbitrap that we are using for measuring peptides of a protein coming from a C18 column. The system works fine.
What I need is a way of identifying the peptides. And this is where the trouble starts:
I have installed Bioworks 3.3.1 SP1 (I think). I wanted to use it to do a sequest search for the peptides. But if I go to "actions" the menu point "sequest search" is gray and I can´t do anything with it. In the Bioworks configuration under "search engines" I should have Sequest as an entry, but it is not there. I don´t know what to do. The Bioworks manual does not help either.
Does anyone here has an idea how to fix this?
All I want to do is to open the *.file from the LTQ, run a sequest search for the peptides and generate an exclusion list that I can give back to the mass spec so that it ignores well populated peptides and also looks for some that are not so much populated.
