Waters 2695 stops in the middle of the run

Hi,
I am doing oligosaccharide analysis using a PGC column and a Waters 2695 coupled to a Quattro LC mass spectrometer.
When I prepare a list of samples and let the system work overnight, the HPLC stops in the middle of a run (after running approximately 10 samples; sometimes between injections), and sample list is paused. It doesn't shows any error message. Pressure is ok and no leaks are observed.
I'm using the MassLynx software.
Can anyone suggest what is going on?

Just a thought...check your PC power options to see if the computer is set to go to sleep after a few hours of operation.

This is not the case because the computer is turned on when I check the problem in the morning...

Are you using a workstation version of Empower and are you logged out after a period of inactivity?
If yes to both, once the user is logged out various Waters services that are required to keep running stop, which would cause your run to stop as well as the computer looses communication with the instrument.

Updating my text, I found in the logbook the following message:
Sou, ERROR, RELEASE, InletKernel , "CommunicationcException: Inlet Error reported 'Time out: - I/O operation aborted' ".
Does it sheds some light on the problem?

It may be the National Instruments GPIB driver as there are specific versions that work depending on Operating System and MassLynx. If running Windows 7 , V2.8.1 is recommended. If running Windows XP, V2.5 should work
Also, make sure that if you using a Waters PDA or single channel TUV (dual channel there is limitation to setting) that the minimum data rate is 10 points/sec in method. There were issues in past with acquisition lockups with MassLynx 4.1 if the data rates were lower
