Chemstation collecting datafiles with no signal data

We recently disconnected and then reconnected a PC attached to an Agilent GCMS. Now, it will run through a cycle as normal, but the datafile has no data. The file can be opened in chemstation but there is no signal in the chromatogram. I can tune the instrument and there are no other communication issues. Does anyone know what may be causing this? No connections at the instrument were disturbed and I've checked the cables are all connected. There is an RS-232 that goes from the GC to the PC which has a USB adapter at the PC. I've tried all the USB ports and it is the same with all of them.

Why do you have RS232 connection ? What about LAN card? Don't you have one?

When you start a run, does the MS actually start and scan? I've had problems where my 5973 wasn't getting the start signal and would just sit, waiting. If the MS actually starts scanning, check the data folder. It should have two temp files in it when the data is being collected. At the end the temp files are converted to the readable data files.
If you can't find a connection problem, e.g. plugged in to the wrong port, then you need to know what isn't working.
This is now fixed - The method had reverted to using a default tune with no EMvoltage - so no ions detected.
