Novice seeking help with Masshunter Qualitative Analysis

I am a student, and a beginner within the world of chromatography. I am conducting a series of SPME experiments looking at certain species of fir trees as it relates to resistance to a certain pest.

Anyway, we are trying to extract the data in a usable format. It seems that the excel generated only gives us peak height and retention time. We would prefer area and % area as a method of using Unscrambler X to do the analysis. But within the Masshunter Qualitative Analysis (version B.06.00) when we go to integrate the GC/MS it completely skips peaks that obviously should be included within the Analysis report. We have tried altering the Thresholds, relative area peak filters etc and it doesn't change what peaks it grabs and which ones it does not.

Is there anyone out there who can point us in the right direction?

I'm a novice myself with MassHunter and haven't used it for a few months but from what I remember you have more integration control when using the Quantitation software. I don't think you can see %Area until you export your data to a MassHunter report.
