MS does not activate in Agilent 5973N GCMS

We changed a column on our GCMS and when it was restarted, the instrument will not collect MS data, as if the detector function is not working. The instrument will go through a normal autotune, so we know the filament and source is working. The instrument will begin a run as it would normally, though it does not prompt with the question "Override solvent delay at 4 minutes?" and there is no data from the MS detector. All of our MSD methods were written about 10 years ago, so no one knows how to check the methods to control MS functions, or if another type of issue might be causing the problem. It seems likely to be a software problem - or user problem - more than a hardware problem. Any suggestions? Thanks.

Normal problem with these - just power cycle the MS and it will all run again!

There's a little box ("Edit Entire Method") which needs to be checked, will say "Use MSD" next to it.

This could be it. Using Edit Entire Method it will be on the second screen that appears where you will find the check box.
