GCMS baseline noise

please see image above. Is this too much noise for the GCMS baseline? It seems a lot of column bleeding.

How much noise (in terms of intensity) can be tolerated in the GCMS blank run?

For a perspective on the noise in your system, that's not a very good view. It needs to be more expanded at the baseline.

You need to evaluate this for yourself. Can you detect an analyte of interest at the detection limit. If you can (signal should be 3 times the noise to say it's detectable), then your system is working well for your purpose. If not, then you might have some work to do.

Maybe it's just me, but that picture is too small to determine what, if anything, is happening at the baseline. Can you post something a lot bigger?
