Can see it on GC/MS but not on HPLC

I am separating some plant extracts using HPLC and GC/MS. I can always observe a particular peak on GC/MS and figured out what compound it is from mass spectral library and ms data. I use standards to confirm the identity in both HPLC and GC/ms. However I cannot see a such molecule in the same sample on HPLC chromatorams. Assuming that the originating compound decomposes on the GC/MS, is there any way to determine the parent molecule using the GC/MS??

Questions you'll have to ask yourself...

1. Is the analyte actually eluting off the LC column within your run time?
2. Is the analyte detectable by whatever detector you have on your HPLC system? Remember that different detectors will need their parameters optimised (e.g. ionisation method, wavelength) for different analytes.
