Problem with area integration

Dear friends,
we are starting to work with LC-MS/MS (QQQ)(Agilent).

We have a problem with the quantification method of MassHunter.

We already have created the method but when the program analyze the data, automatic integration is not the best (the areas under the curve are not complete and every time are different).

Does anyone know how to improve the method for better integration?
We spend 3 days doing this manually but it requires a long time that we don't have.

Get some training on using MassHunter's integrator, or spend a lot of time practising with it. My (limited) experience is:
(1) that manual integration is rarely necessary, and most people doing it, are doing so because they haven't worked out how to get the best from the automated integrator. There are usually 47 different parameters that can be adjusted, and very few people know what they all do. They're different in every different software package, and usually as clear as mud. You just need lots of practise..
(2) that many people get stuck in a situation where they don't have time to spend a day learning to do something automatically because they are spending many days doing it manually. This is a difficult entropy barrier! Bosses do not always understand that a day or two with no productivity may be essential if you're to learn how to do the process quickly. It's like a bus company being unable to run their bus because it's broken down, and the mechanic is too busy carrying passengers in a wheelbarrow and doesn't have time to fix the bus...
