How reliable is scan mode for quantifying components? I have too many compounds in my sample and setting up a SIM mode analysis is turning out to be a real nuisance.

The baseline cut off is over 9000!
There is no difference as long as you have sufficient sensitivity in scan mode. I would prefer scan in any application unless I needed the improved signal to noise of SIM.
If you have adequate sensitivity you can analyze each compound with a specific quant ion off the scan as you would in SIM rather than the TIC area. Back in my last position I did 42 compound in citrus juices this way.
