Did you specify a run time in the sample set method?
Thanks,

what runtime did you set in your sample set?
Do you use events in your instrument method?

I think we need some more information:
Does your sample set stops after your first injection, or just keeps running without recording and going to the next injection?
Do you recieve any messages, in Empower's message center, or the windows event viewer?
What kind of instruments are we talking about: Alliance, GC, UPLC,....
Is this connected to a PC or a LACE?
Stand alone or Enterprise configuration?

Add an event at 0.01min for the autosampler, turning switch 1 on. Move your start cable from the inject start over to switch 1. If the autosampler is not sending the start signal beyond the first injection of the sequence, this may work...
We had something similar going on w/ one of our 2695s and this worked. After a couple of days, we had a service engineer appt. setup and we put it back. It worked again once the engineer showed up - and has been working since. That's a good thing, because that set of contacts is attached to the main system board (expensive to replace).
