LC-MS/MS- TFA ion supression

Dear all,
a question from a bioanalytical lab regarding ion supression.
Last weekend on a API 4000 Sciex TQ an assay was carried out using 0.1% TFA (ionpair) in both mobile phases (water and ACN).
Today this system was planned for another routine assay. Sensitivity was reduced a factor 50 and peak shape was horrible. Comparable with a peak obtained with far too short dwelltime.
The LC-system (Shimadzu) was flushed for 36hours until inlet of ESI probe.
Anybody who has some solutions to get rid of the TFA asap?
Flushing didnt work and today all peek tubing was replaced together wit all teflon tubing to the eluent reservoirs.
