Empower Project Backup Errors

During my project backup I have errors that force me to manually select ‘ok’ to continue the process. The error is for data files that have been created but do not contain any data. I have typically seen this for interrupted sample sets (missing vial or stopped and not restarted etc.). I work in the pharmaceutical industry, so simple deletion is not an obtain. What other possibilities do I have to eliminate there error, so that my backup require less intervention.
