Base sample solution and acid mobile phase

Hi there,

I am new for HPLC. I have a question here. Currently I have an method which use ammonium hydroxide (0.1%) as sample preparation solvent but use 0.1%TFA water and 0.1%TFA in ACN as mobile phase. Column is Atlantis T3.

I wonder if there is any negative impact since one is base and another is acid.

As long as the injection volumes are small and your peaks are well-retained (i.e., away from t0) it shouldn't be an issue. If it is, it will probably manifest itself as baseline instability and/or peak shape problems.
