If your set-up uses a detector outside of the GC oven (for example, mass spec, or IR) you maintain the transfer line a little higher than the column oven so your analytes don't condense in the transfer line and not get to that detector. That's the simplified version.

On some early MSD units the transfer line heater also heated the MSD.
