My dear friends hello to all of you.
I absorbed one thing during the autotune of my GCMS,the response of the ion is decreasing gradually. Can this will effect my chromatograms,if so than what should i do ?

Can you give us more details?

-which ion is decreasing (or are all ions in tune)
-what MS are you using?
-If Agilent, which filament are you using?
-How long are you tuning for? Do you tune multiple times over about an hour?
-Do you have enough PFTBA (FC43) tune mixture?

any other details you can provide?

This should not directly effect your retention times, just peak TIC's. This is why daily to weekly (pending on how often you run) calibrations and tunings are so important. If you are looking at peaks close to the s/n ration this could become an issue to where the source needs to be cleaned.
