Finnigan GCQ communication error

The control computer, a Gateway GP5-233 failed (motherboard). I found another computer with ISA slots and moved the hard drive and interface cards to it. This computer is a Gateway GP5-166.
However, when I launch Tune it gives a "System Initialization Error." I ran the diagnostics. The PCBs appear to be recognized; but then it gives a "Communications Error."
I have reseated the PCBs, checked the cabling and connections; essentially every basic troubleshooting procedure applicable. The MS has been recently rebuilt by Terra Technologies (a little plug for them).
All my instincts tell me it is either the PCBs or possibly a computer speed difference, although I think the buss speeds are the same for the two MBs.
Yet with no support and little documentation for computer and system, I'm at a loss.
Does anyone know of or can point me towards a solution? If so, your help would be greatly appreciated. I'm in desperation mode.
