AKTA 2 pump systems

Hi, I am somewhat of an FPLC novice. I am currently writing a separation method for a customized AKTApurifier (2 pump system: system pump and sample pump).
When writing methods based on CV or volume, setting the pump flow to zero holds the program indefinitely. I can get around this by writing separate blocks for buffer pumping and sample loading. However, I believe in one of the thousands of manual pages it recommends setting the system (buffer) pump to a low flow rate (e.g. 0.1mL/min) while sample loading. I think the continuous flow probably prevents contamination to some degree. Aside from this, does anybody see any benefit to pumping both pumps simultaneously? I suspect that the slight flow of buffer is responsible for deviations from AKTAxpress (1 shared pump) results.
Is there anything I'm overlooking? Thanks for any light that can be shed.
