splitted peaks with LC MS and MS/MS

Dear all,
we have a Triple Quadrupol 1200 MS from Varian. The mainboard was broken and we had to buy a new one. Now we started our machine the first time after months. We did not know which part was broken therefore almost the whole machine was changed and cleaned. Also all the adjustments have been changed (for example the gases) had to be done from beginning.
First of all the tuning was very problematic and we had to tune with TAA before ppg, otherwise we got no positiv signal from Quad 3.
Now we have the problem that the data points within a peak go up and down. It does not really look like a peak. We changed already the column and needle and we checked the autosampler, the needel height and the pumps. We do not know what the reason is. Do you have an idea?
