Other than Microsoft project are there any other software packages that are suitable for the managemnet of method development and validation projects, i.e. for setting and monitoring deadlines and tasks?

I don't know of any software (have you tried a web search?), but you could try using MS Excel or similar. Have columns for task detail, Due Date and "Completed (Y/N)?". Either in another cell, or using conditional formatting, create an expression that checks if the due date is passed and Completed is N. This should flag up anything not completed as of today.

If you want to tie subtasks to a parent, I suppose you could create additional columns and expressions, but by the time you've actually created them, you may have wasted more time than you would have spent just with a paper based system.
