I do not know whether this is the same as fishbowl type ion source.
Assuming you have a fishbowl type ion source...
Maybe it's a bad contact on the APCI or ESI probe.
If you are lucky you can solve by checking if the pins of the probe make correct contact. Or if moving the cable that connects the probe to the body of the instrument makes any difference.

Do you have the same error when switching from APCI to ESI (or viceversa)?
Does this wrong temperature reading go up and down? Or is it relatively constant if you don't touch the instrument?
Normally, you have to untighten two screws to remove the probe you are using. Do you see any effect on the temperature reading?
Beside the temperature do you have the correct voltages either in the corona uA reading (for APCI) or capillary V for ESI?
