Conrad, what Agilent MS are you refering to? You might have an earlier version, remember Agilent has only entered the MS business for a few years with MassHunter. You should probably contact the company and see if there's a newer version around.

If you've got problems with software, contact the company, but persevere!
My experience is that most companies really, really hate admitting that there is a problem. Some companies (who shall remain nameless) even have an official policy, drummed into their engineers, that problems Do Not Exist. They are renamed in some euphemistic way.
I could rant, but to keep it short: I've persuaded several manufacturers over the years that there were problems in their software, in one case leading to completely false data. It is a process that usually takes months of politely persisting, visits from reps, and demonstrating the fault directly under someone's nose.
Although several have finally admitted a feature of their software that works in an unintended and undesirable way, only one (Agilent) actually fixed it.
