"Not Ready" Error in Turbochrome

Our Gas Chromatograph (Agilent 6890) is interfaced only with PerkinElmer Turbochrome operating system software via plug in line to a switch box called "Dot Link".
Each day the instrument/software presents a host of problems. Namely, the instrument LED shows "Ready for Injection" in contrast the Turbochrome screen shows the instrument as "Not Ready". Our trouble-shooting procedure is to turn it off, unplug the connections to Dot Link, then restart the instrument. THis procedure works about 2 out of 10 times.
Why are we having this trouble?
Is Agilient not compatible with TC s/w? Why?
We waste a good 1 to 2 hrs each day going thru these cycles of power down, wait, unplug, wait, power back up, wait....about 10 cycles of this inane exercise.
Anyone have any clue as to why we have these very bad problems?

Firmware Incompatibility

The Agilent 6890n GC has firmware that is incompatible with Turbochrome.

So, when using an Agilent (HP) hardware it's prolly best to use software that is also Agilent in origin, instead of by another manufacturer. Apparantly in the sub-routines there is an incompatibiliity issue.
