What type of injection (split, splitless) are you using and your method of detection? While there are many possible answers to your question, inlet discrimination and differences in detector sensitivity are common problems. With a mass spectrometer, it makes a difference as to wether you take the signal for a single ion (and which one) or the TIC. A description of your instrument configuration and operating conditions can help.
