We having the above error after a pump down of the Agilent gcms 5975. This error is on the display of the MS.

Have you rebooted the computer and restarted the software? It could be a process in the background for MassHunter is communicating a lock to the MS. If a run starts it will definitely give that message and if you are tuning I think it will also.
