We can't get rid of a compound!

Hi all,
We are working with an HPLC-MS/MS and the MS is a Qtrap from AppliedBiosystem. We came across some contamination problems and we don’t know where it came from. The mode we use is MRM. It is not really a contamination as it is a compound we work with however, it appears in the blank.
The mobile phase of the method is acetonitrile and water, when inject blanks we have the peak of the compounds but when we use a method with acetonitrile only the intensity of the compound decreases. We don’t know where the contamination can be, would it we possible that the compound is in the MS? As when we do direct infusion the ions appears. Has somebody come across similar problems?
Any advice and suggestion is welcome.
