Your method for both injection types

1) 0 -> 6 (SCAN MODE with range 200-500)
2) 6 -> 14 (MRM 1 - the tansitions that you listed)
3) 14 -> 20 (MRM 2 - the transition that you listed)
4) 20 -> 30 (SCAN MODE with range 200-500)

When you use this infusion inject type up to 30 minutes
you will get peaks from scan and peaks from MRM because you
continuously inject the analyte so the machine first gona scan it (0-6)
than MRM 1 (6-14) MRM 2 (14-20) and end with scan (20-30).

When you switch to column you said that you get peaks only from SCAN MODE so for me your retention times are bad (solvent/column problem ?)
something change and analytes retain to fast or to slowly compare to your MRM time segments.


On which scan you get peaks ? The 0-6 or the 20-30 ?
