I'm actually on vacation at the moment, and evidently my mind left before the rest of me. I just realized that you were doing LC-MS and that the "mass" was the m/z not the amount of analyte. :oops:
So my comment about evaporation was totally inane. That said, my next question is "did you see the bigger molecule *in addition to* or *instead of* your analyte?

I would say it was instead of.
Then I'm still bewildered. If it had been"in addition to" I would have suspected leaching an impurity from the filter.
