A power failure occured in the lab. After starting up the GCMS again, I allow it to stabilise for a few hours before doing an autotune. The autotune passed, with the total number of peaks of 121. After doing an instrument run, the total number of peaks is 827, which exceeds the acceptable number of 200. I cleaned the ion source and the autotune pass after the cleaning, but failed the following day after another run. It went back to 840 peaks. It is definitely not because my samples are dirty, because I have been running the same type of samples for a few years. In addition, the chromatograms were strange during the instrument run. I need advice. What should I do?

What is the pressure of the vacuum? What is the abundance % of N2 (28) and water (18) compared to 69 (if you're tuning using PFTBA.)
Do a blank run with your normal oven program and check to the baseline height and see if it is elevated, also check for peaks in your blank run.
