I guess you wrote 5972 MSD.

If the MSD passes autotune, that's OK for the MSD. But the GC?. Troublesome GC may display no peak:inlet, column, transferline..
One more reason is the data acquisition, there can be some errors in that.

Is the pressure reading in the MS appropriate for the column and flow set for it? What is your detector voltage (relative to tune) for the acquisition?

1. After injection, does a Window appear that asks you if you want to override the solvent delay? Yes/No

2. In Data Analysis, if you click "Take Snapshot" does a baseline chrmatogram appear? Yes/No

Your "Method.M" needs to have the MS enabled for it to acquire MS data, check "edit entire method"

One thing I do to troubleshoot; go into tune and set it up to do repeat scan with the PFTBA valve off. Set the low mass for the tune to 20 or so, then shoot 0.5 uL of air by hand and wait for a minute or two. If you see the 28 and 32 then you know that the GC is delivering material to the MS. If not, then your GC is at fault. If you see the air peak, the next thing I would troubleshoot is the autosampler if you have one.
