Software for evaluating of stability testing

Our company produces API and we have to perform stability testing in chambers which are monitored with specialized software (data are collected in 5 mins intervals, one datafile each month=12 datafiles per year... ). But when tested batch is evaluated at the end of prescribed interval (from days to years) my colleague gets grey.
He has to convert all datafiles to excel format and find all minima and maxima. If sample was moved into another chamber, find for how long, import desired interval to his sheet...
I think that there must be easier way (and less exceptionable). What procedure or software you use?

Purely for the analysis of stability data:
http://pkpd.kmu.edu.tw/stability/

For such calculations I use R, in combination with the stab package mentioned above.
I think it should be possible to automate the calculations you describe.
