PMF with tailored database

Is it okay (publishable) is we search against tailored made databases? For example, specific pathways instead of searching against the whole organism.

Yes and no. A specific PMF may have a common pathway, so yes. But no; you have to demonstrate that this pathway applies to your organism (since many organisms occupy a specific niche).
