Clarus 600 GC/MS Ultra tune vs custom tune

Is there a real difference between Ultra tune and custom auto-tune? I am using Clarus 600 GC/MS and have no problem tuning using ultra tune but it won't tune using custom autotune. It gives me error message: "unable to ignite initial beam". It seems to work ok using ultratune even though I am not using it for environmental analysis.
